Short runways constrain aircraft choice more than they block the trip. We match the aircraft to the field — a 3,000 ft strip typically means a turboprop (King Air 350, PC-12) or a very light jet; 4,500+ ft opens up light jets like the Phenom 300 and Citation CJ3.

Many do, but not all. U.S. Customs "user-fee" airports and CBP staffed ports are concentrated at specific fields. For international arrivals we route to the nearest staffed port of entry, then reposition if needed.
For departures, customs at the origin is rarely required — it matters on the way back. We'll plan both legs.
